The minecraft.jar file is full of Minecraft classes but they've all been obfuscated to protect the source code. Thankfully, Mojang are more than happy if you want to make changes to the code to create your own mods. All you need to do is download the Minecraft MCP (coder pack) and decompile (unencrypt) the code.
Once decompiled, you'll see the code in plain text. Make your changes as you wish and compile again to see your new creations in Minecraft.
